3. Select the Generate button and download your configuration file.

Select an example subject from your computer below and use the -button in the form to easily choose input files. The configuration assistant will automatically replace the subject name with the parameter SUBJECT. The pipeline recognizes variables called SUBJECT and replaces them with the subject directory such that the generated configuration file is applicable to all your subjects.
